I would like to ask if it is possible to configure the cart in WooCommerce so that the customer can decide how they want to process the order when there are products with different availability.

Here are the options available for the customer:

Buys everything at once – the order is processed only when all products are available.
Buys only available products – available products are shipped immediately, and the customer can order the rest later.
Cancels unavailable products – the order includes only the products that are in stock.
