Make a variation product selectable as simple product for upsell, instead of as a dropdown. As the dropdown is the caveat for the developers.
So not the parent product, but the child product (thus the variation)

It is possible to select only a specific variation inside a Product Bundle, by following these steps:
1. Add the parent Variable Product as a bundled item.
2. Enable the ‘Filter Variations’ option and select the specific variation you would like to include.
3. Enable the ‘Override default selections’ option and select the same variation.
