The pre order fee should never be charged on top of the total product price, but should be part of the product price. So the product can be ordered, and the customer already pays 10% of the product upfront and pays the 90% when the product can be shipped out.

That’s exactly right — a fee added on top misrepresents the real cost, versus a true deposit where the upfront amount comes out of the total price rather than adding to it.
Smart Pre-Order Manager for WooCommerce supports this as a deposit: customers pay a percentage upfront (e.g. 10%) as part of the actual product price, then the remaining balance when it ships — not an added-on fee.
